A Foodstuffs spokesperson says biosecurity concerns raised by the Ministry for Primary Industries meant three recent shipments cannot be sold.
She says New Zealand sources locally-grown capsicum but supply is short during winter and stores instead rely on Australia and Netherlands capsicum.
Reduced supply on supermarket shelves is expected to last five to six weeks.
The spokesperson says Foodstuffs are working with suppliers to address the issue.
She says they will await Ministry test results before shipping more overseas product.
