The 27-year-old appeared in Wellington District Court yesterday charged with wilful damage and burglary.
Police were called to Te Papa on Friday night after a suspicious item that was later found to be harmless was discovered in a loading dock.
The museum was evacuated as a precaution as Wellington Girls College students were heading to the museum for their school ball.
A student who didn't want to be named says it was a nerve wracking experience.
She says no one knew what was going on and there were rumours that it was a bomb threat.
The man was remanded on bail and will reappear in early July.
