Khawaja was hit in the jaw by a ball that reared off a length and caught him under the grille of his helmet.
The 32-year-old was preferred at the top of the order to David Warner, who batted at three.
In the New Zealand camp, wicket-keeper Tom Latham caught tennis balls at practice as he recovers from a finger injury.
Latham's unlikely to play the first warm-up against India.
