George Bridge and Scott Barrett scored first half tries for the two-time defending champions as they broke the game open in Yokohama.
Read says the discipline was what really earned them the four points though.
South African coach Rassie Erasmus says his side gave away too many penalties.
The official penalty count shows the Springboks conceded nine to New Zealand's four.
