MetService's John Law says a rare Red Heavy Rain Warning applies for North Otago, Dunedin and coastal Clutha.
He says the heaviest rain is expected in the eastern hills, with possibly around 150 millimetres of rain.
Dunedin Council says there's already surface flooding - and the Civil Defence bunker is active.
Orange Warnings continue for parts of Bay of Plenty and Tairawhiti.
